Alaska will compile your project into a format acceptable for submission to the GEO. All your reads and analysis results will be compressed into a single file. You may download this file and submit it to the GEO yourself. Alternatively, Alaska may perform the submission for you if you wish (Alaska submissions are private until you contact the GEO to make them public). This may take a while depending on the number of samples you have. We'll send you an email when everything's ready.
Alaska will upload your project to the Gene Expression Omnibus. For Alaska to submit your reads to the GEO, please provide your GEO account username. If you do not have one, you can create a GEO account here. We will also need your GEO FTP information, which you can find by logging into GEO and going to the GEO File Transfer Protocol (FTP). Once there, navigate to the FTP server credentials header, and copy and paste this information.
An error occured while performing a step in the analysis. Please check the live output for more information. Most issues can be resolved by retrying the analysis, by clicking the redo icon next to the project status. If this happens again, please contact WormBase for assistance, with your project ID.
Checked inputs will be automatically applied to all samples. All the fields here are required, either as shared metadata (by activating the checkbox) or sample-specific metadata (by deactivating the checkbox).

Files associated with one sample must be placed within
a folder and the folder must be named like the sample
(i.e.: wt1 is the name of the folder for the first wild type
replicate).
Make sure your submission has the correct directory structure!
For all the examples, each perturbation has two replicates. Sequences for a single sample are split into 4 FASTQ files each.
For each sample, prepare a folder and place all the FASTQ files for that sample in the folder. No other form of submission is accepted. Here is what it would look like.
Samples are uploaded through an FTP service. Large files may be transferred through a server. We recommend that you use an FTP client, such as Cyberduck.
